make sure nothing else is running on your PC when uploading. Also, you might want to uninstal and reinstal the pronto edit software. There might be a glitch. make sure that the Pronto is active (start with the screen illuminated) when you begin the upload. It's also possible that the file is corrupted, but it will usually tell you that

You can't upload large CCFs on a 6000. Create a new tiny CCF, download to Pro, learn your codes, upload to PC, then merge into your main CCF.

Peter, how large is large? I have a ccf that runs four systems and has more than thirty devices to handle everything. It is only about 750 kB, but it is the biggest ccf I have ever made. And I have no problem uploading.

Is there a problem uploading ccfs that actually fall within the size spec of the remote?

A good answer is easier with a clear question giving the make and model of everything.

I can't remember how large is large. You will need to do a search. The problem appears to be that it times out.

ims, the size is exactly the size of your CCF. You shouldn't be seeing exactly the same problem if trying to do a firmware update. Uploading a CCF from Pronto to PC is a completely different operation to updating firmware.
