If you've actually read any of the books, there will be upchuckery: starting with the first Bourne film, huge parts of the story were simply passed over...then the story just went its own new way.

Seems like Jason Bourne is sort of an Andromeda Strain of his own, evolving and morphing with no regard to the original creation.
