is it possible to send some commands to a RXF9400 over RF and some command to a server via WIFI on 1 config file?. It looks like I can only do one or the other

That is correct. You must configure your RFX9400 in Network vs Standalone Mode and set your configuration to utilize Network Mode as well. RFX9400 manual has details on how to make this happen.

Not that what you call RF is really an adhoc wifi network that the RFX9400 sets up for use in standalone mode. The older (Classic and NG) RF mode no longer exists on these newest remotes.

When the RFX9400 is in Network mode(and the config file is in network mode) I can send commands to the server with no problem. The problem is that the busy light does not come on when and the IR signal does not leave the RFX9400

so are you saying that I want a adhoc WIFI to the RFX9400(what I call RF) and a WPA2 connection to the Cisco WIFI? is that possible at the same time?

That is correct. It is not possible to have Pronto in Network mode and RFX9400 operating in Standalone mode.

In Network Mode, you will need to wire the RFX9400 to your network (Edit - or arrange to have it connect to WAP as suggested by GoPronto 2 posts down).

LRM - Dohhh!!!! - I misspoke. In fact, I was using an RFX9400 at one time in the mode GoPronto describes to control volume on a subwoofer.

Sorry for any confusion.

You can do the following, if this helps

You can wirless link a RFX9400 to an AP and the TSU will then communicate to the RFX9400 via the AP,
Pronto still one of the best Wi-Fi Remotes,
