If by "sync" you mean download, you only need to download the program from the MSC-400 standalone editor.

And as FP Crazy pointed out, when you program the MX-6000 using CCP, you will need to create an MSC-400 in the CCP file and set the RF ID to match the MSC-400 RF ID you set in the standalone editor file. But you do not download anything to the MSC from CCP. You will only download the file you created in the MSC standalone editor to the MSC.
