The extra commands don't show up in either device mode OR command mode. I know what you are talking about with removing extra commands and the ever fun task of reordering them but in this case the commands are on the remote device mode and not anywhere in the software when looking at devices or activities.

While we're on the subject, I know that all commands for a particular device are displayed together for a particular activity (no matter what order they seem to appear) and that all commands for a device overlap onto each activity (which is a real pisser when you need your tuner to only have EQ options for music activities and Surround options for movies) but how about this: Can you at least change the order of these devices so their group of commands are shown first on the LCD screen and not on page 2.
