From your other message my best guess is that you're using the .wav process in a way that replaces the entire configuration of the remote (basic settings, KeyMoves, Macros, Upgrades, Learned signals, etc.) rather than the way that just replaces the upgrades.
Doing that might be a good idea. It lets you set up everything using IR's sensible UI rather than the 9960's semi-blind UI. But it may not have been your intent (you may not have set up everything you need in IR for your whole configuration).
IR.EXE can directly invoke the .wav file creation tool (rather than you invoking that tool using the file saved by IR) in which case you get to choose which part of the eeprom is replaced by the .wav file.
Anyway, having IR.EXE invoke the .wav creation process for you is less error prone than doing it yourself regardless of whether you want the whole eeprom image or just the upgrade area.

I haven't looked at that manual lately. But typically OFA does not document the factory reset process. They document only a less effective partial reset.
The factory reset process uses a 981 command. Which reset did you use?

No matter what you load with a .wav, it can't permanently damage the remote. There is some reset process that will get it cleaned up. On some other models it is possible to put such messed up contents into the eeprom that you need a two stage cleanup:
1) Take the batteries out
2) Press a key while the batteries are out to clear the residual charge supporting the CPU.
3) Replace the batteries
4) Do the 981 reset process.
I doubt a 9960 could need more than just the 981 reset, but if that alone doesn't work, try the above sequence.
