I am using my 360 to play all of my music through my home theater system. Does the 360 remote have commands to page up/down so I can navigate my music collection quickly?

It has any command that your original remote had (plus a few sometimes). If you can do it with your original remote you can do it with a 360. I don't remember if it has hard buttons for page up and down but if not you can put them on the LCD screen (assuming the commands even exist for the Xbox).

The original remote does not have commands for page up/down but the xbox controller has buttons for paging up/down. I was wondering if Logitech was able to include those comands into their remote. Does anybody know for sure if it does or does not do this?

There are no commands listed on the Harmony web site. Considering that the Microsoft IR remotes also do not support this function, it is likely that no IR commands for this are recognized by the XBox360, and that it is only supported via the RF controller.
I suppose that it is possible that Microsoft could add these commands in a future upgrade.

The D-pad on the 360 controller does page up and page down. But no, I have not found a way on the remote to do it.
