Try this while in Safari...
Click on Safari menu then uncheck "Block Pop-Up
Windows"
Then try the Logitech site.
After you're done with Logitech site, turn on
(if you want it on) "Block Pop-Up Windows"

This hasn't mattered for me. I run with popups blocked in Safari all the time and my 880 updates without problems. This particular machine is a dual 1.8 G5 running 10.3.9.
What may matter is if you don't have plugins and/or Java and/or Javascript enabled in Safari->Preferences. I have them all enabled.
Another thought... are you connected to and logged into the Harmony site via your browser before you invoke the update file?
