Sounds like you need a consultant! I think that every system is a unique one and tough to generalize anything. If the pockets are deep enough, I prefer a centralized control room for the theater and common areas. For bedrooms and such, having an additional processor with their own source material. With systems like Crestron or AMX, you can have them all communicate with each other to do special multi tasks as needed. The key is to find out your customers' expectations.
