Dave,
The IR jack on the back would more likely be an IR output to control external devices like on a stand alone TiVo and I don't see that happening..... Ever.
What we have found works really well is covering the IR window with electrical tape (before you put the emitter on). In the center of the window leave a very tiny slit between the two pieces of tape. Test it out and adjust the slit. The slit will be more larger or smaller depending on the amount of ambient light in the room or whether or not it is going in a cabinet, etc. We have pretty much gotten this down to a science and works great! Now just use a little silicone to keep the emitter in place and you are all set. You may also want to cover the emitter with an emitter condom or more electrical tape. But isn't always necessary.
