I have no idea if it will help but you can try learning the codes directly into the MX-850 with it NOT connected to the computer. I remember needing to do it years ago for Scientific Atlanta cable boxes and problems with the 58kHz IR.
If you want to try...
Use the software to name all the buttons in the device. Press the Menu and Enter buttons and hold them. (It's just like the old MX-650 but you have to hold it for a while.) Go into the learn section and manually learn all the codes. Upload the remote back into the software and go from there.
