Be sure you've located every RTI piece in the system. There are many remotes, as you say, and you won't know if they are interconnected until you download all of them... I think. That is, I had zero idea WTF was going on with one system I was called to help on... then we found a processor that had been dropped behind a construction detail and was invisible to us.
Now, if there are two separate systems in the house, they shouldn't upload into one system. Again, I think. Someone else will have to comment on this.
