Will a touch pen work with selecting commands on most LCD touch-screen universal remotes, or do you always have to use your finger? I'm looking for a touch screen remote I can use with a touch pen, but the RCA RCU1000B seems to be so poor that I'm looking for an alternative.

These's the OFA urc-9900, the Director. it comes with it's own touch pen. check out the OFA forum on this site, these's picture of it at the top of the page. You can also click on the review of it. They go for $80-$120 on ebay.

TS tend to use pressure, so yes you can use anything you want to press the screen.
The best TS remote is the Pronto or one of the others in the family.
