Darian (over at the pronto edit board) very diligently tried and confirmed a fix to this problem, so if your buttons sometimes won't work, try this:

1) Enter Setup Mode on your Pronto*
2) Press the buttons called "Button" and "Touch" until the beep sound is off for these features.

Turning off the beep for buttons and touch seems to fix the problem. While this bug is under investigation, it seems that pronto's beeping sometimes conflict with some IR codes. If this is the problem, hopefully a future software upgrade will fix it, because I really like my sounds!

*You enter setup by pressing and holding the little pronto icon near the top of the screen.

Boy, Thanks... This was driving me nuts... The only way I could get my volume controls to work would be to reload from prontoedit. This worked.. but I miss my beaps..

I'm not certain if Philips has yet caught this one, since it only happens with certain IR codes. Sometimes re-learning the code helps. Philips may be interested in your CCF if it consistantly exhibits this problem (I'm sure someone will post here if they do).

Daniel,

Following the very lengthy explanation of this by Darian, one of the Philips people (or claiming to be) basically said "Thanks for figuring this one out when we could not". My hope is that it will be addressed very very soon.

Personally this is a near 100% problem for me, not with every appliance, just my Sony Sat receiver. No amount of relearning fixed the problem; after an unknown number of uses, the problem begins 100% and the only temporary fix is to re-upload for some reason.
