I know you can not program a Marantz RC-5000 with the Prontoedit program...but can you copy a CCF file from your prontoedit folder and paste it in the marantz "edit" folder, open it up with the marantz program? Will it work? Also, I have a ccf (in prontoedit) that I want to merge it with a Marantz ccf file...can this be done?

I believe the ccfs are interchangeable, whereas the editor and firmware are not.

Try searching for Marantz, there were some posts where the differences were discussed between it and the Pronto, and I believe this was covered in parts of the discussion. This might also be in the FAQ.

I just tried this and it worked fine. I also merged and it worked great. Thanks for your response.

Yes, CCFs are, for all practical purposes, the same between RC5000 Setup v1.02 and ProntoEdit v1.05.
