What are "IR files"? Is that a specific format? Used by some other brand of universal remote?
My DecodeCCF program, together with DecodeIR.dll, produces decodes of all the IR signals in a CCF file. It generates a text file designed to be imported into a spreadsheet. If you want to see and organise all the IR signals, that form may fit your requirements.

John,
His goal is to get Pronto IR for conversion to AMX (discovered by looking at the other posts he has done recently).
I suggest you use CCFTools to decompile a CCF and then look for "RawData" or "RawData" (I can't recall) entries in the resulting text file (YourCCF).csf.
It may take a bit of cutting and pasting but this is the quickest way. If you find you want to do this frequently, write a Perl script or some other script to make your job easier.
