The TS 1000 is now unable to learn from a remote that I used in the past (tivo). I get a "fail" indication. Is there possibly a lock on changing commands?

Is that remote the only remote that it won't learn from?
Or are other remotes not being learned as well?
Also you might want to think about reflashing the firmware.

Rob, It won't learn with any remote. However I can add and delete a device, so I don't think the programming is locked.

Are you pointing the remotes at the correct place on the pronto? Remember the learning eye of the pronto is at the buttom end.
How are the batteries in all the remotes?
Are you learning the ir codes on the remote directly? Or with in the pc based software? Most people find it better to learn the codes on the remote directly. Rather than using the software as well.
