Yamaha's web site has PDFs with IR codes for various components. Here's a link to one of them:
[Link: yamaha.com]

WHat I'd like to know is how I enter those codes into my rc5000i? Do I use the RC5/6 or RC-MM buttons on the button properties dialog?

For example, the code for CD INPUT on the RX-V420 receiver is:
Custom Code 7 A
Data Code 1 5

So I'm confused...I'm used to seeing long hex strings so this is new to me.
Any help is greatly appreciated

Tim,

Go to the Files section here and under Documentation, you'll find Yamaha Extended IR Codes. This is a spreadsheet of the Yamaha codes put together by Barry Shaw and Rob Crowe. For each "Yamaha" code, it lists the translation to device numbers and command numbers. Those are what you need for IR Tool to make Pronto hex codes.

For instance, 7A 15 translates to DEV 122 CMD 21. (This is just a hex to decimal conversion, so you can do it manually if don't want the spreadsheet.)

Download Glenn Clapp’s IR Tool in the Utilities section and install it. Open up IR Tool and set the main Device type to Kenwood / Yamaha.

Open a CCF with a known good Yamaha receiver code. If you don't have one (?), then just download a Yamaha CCF from this site and pick a code, power on for instance. Open up the known code and copy the Pronto hex code. You need this only to setup the format of the code in IR Tool. Paste it in IR Tool’s lower code window and push the Decode Hex button to complete the correct IR format boxes.

Once the format has been setup, you can type in the Device and Command numbers converted from the Yamaha spreadsheet (or converted from hex to decimal manually) and push the Encode Hex button with or without Repeat checked to generate the codes you need. Copy & paste any codes you generate back into ProntoEdit as needed.

(Note: Most of this explanation has been plagiarized from notes that Barry Shaw sent me. :-)

For help on entering and copying hex codes in ProntoEdit, read these parts of the FAQ:
