Sorry, if the question seemvery basic to you all.
I was wondering if anyone could help me out.
I was wondering how many IR format are actually out there? and what is the main difference?

What is RC5? does URC uses RC5? and on some units the IR input uses RC5 instead of 3.5 mm plug. Does this mean they used different IR format? and if how can I conver the plug from 3.5mm to RC5?

RC5 is one of the many ir protocols. It is different from many of the others in that it has a "toggle" bit. URC does support database codes that are RC5, but only the higher-end models support learning true RC5 - complete with the toggle bit.

RC5 has nothing to do with a 3.5mm plug - I have no idea what you are referring to here.

You seem to think "RC5" is some sort of remote input jack. In this forum "RC5" is an IR protocol.

I tried a google search for pages that use "RC5" as an input jack (to see if your view made any sense). That's a tricky thing to search for (lots of false hits). The first page I found that made any sense that way was:

There is no inherent or technical reason why the choice of protocol should be tied to the choice of remote input jack. But a given manufacturer might choose both a protocol and a remote input jack for a range of products. So I guess they corelate in the marketplace. The above page seems to associate the RCA input jack to the RC5 IR protocol.

Which is odd since they often mix in RC5x and RC6 codes. :-)
