I am using my two HDMI inputs on my Pioneer to handle video/audio for my DVR and DVD. I use the Pioneer to do my HDMI switching.

Problem is the harmony setup does not show these and input options (HDMI 1 & HDMI 2). Anyone know how to solve this?

Edit the inputs and add them. It's the Adjust Inputs option under the Pioneer device. You might want to double check the device and make sure it's the right model number. If you don't have the commands to select HDMI1 and HDMI2 just teach them to the harmony from the pioneer remote.

I checked your Pioneer VSX-74TXVi A/V Receiver device. The "Adjust inputs" defaults to "I go directly to the input I want" (discrete method). The "HDMI 1" and "HDMI 2" inputs are already listed. However, these 2 inputs use a discrete (direct) "InputDvr/Vcr2" command (as an anchor) followed by one or more "InputNext" commands (pseudo discrete method):
HDMI 1: InputDvr/Vcr2 + InputNext + InputNext
HDMI 2: InputDvr/Vcr2 + InputNext + InputNext + InputNext
You need to verify these commands in device mode.
