I don't have my remote yet, it's coming today, however, I did start the wizard program guide found at the logitech website. I know that there is also a programming cd that comes with the remote.
1. Is there a big difference between what I used online versus the one that comes with the CD?
2. Is the online better to use or the CD version better to use?
3. Are there more things you can do with the CD version or...?

The Harmony software online is generally newer than what's found on the CD - its generally preferable to use it instead of the CD.
However, the primary interface is on the website, the software on your computer generally just acts as an interface between Harmony's servers and the remote.

In other words, I should just stick with the online programming. I prefer to do that instead of installing software on my laptop/computer just to program. I have internet access all over the house and basically that seems to be the way to go.

Just to be clear - the only software that goes on your PC is the one that interfaces with your remote via the USB cable. All of the configuration is done via the website.
