I just recently purchased this remote. Is there anything I should do first with it? New firmware, etc.

Any tips to make sure to start off on the right step would be nice. Thanks in advance!

When you add the devices make sure you've set up the inputs correctly (for TVs and receivers). Make sure the power settings are correct (one button toggle vs separate buttons). Check all the commands for each device - there may be commands that weren't on the original remote - especially discrete input commands.

Map out your activities. An activity is just a unique combination of devices and inputs or other settings. Map all the frequently used commands from each device to the activity buttons. If you're having problems with input selection or other commands being missed, try help. If help fixes it then it's probably a timing problem fixed by increasing the inter-device or other delay settings for that device. If help doesn't fix it then the wrong commands are configured.

Thank you very much. I will definately keep this in mind. Are there any issues such as firmware that I need to update?

As far as software goes, can I just rely on the website or do I need to use the cd that comes with it?

I thought I read somewhere that the CD version is more updated than what is on the website. Is this correct?

There is a local client app/driver on the CD that talks to the remote when it's plugged into a USB port.

The Mac OSX version of the client software on the CD as of a few months ago is buggy, you need to download a newer version or you'll have weird connection issues when trying to update the remote. The version that I'm running is 5.0.1.15. I don't know about the status of the Windows version - I tried briefly to run it on an archaic ME system without much luck, but there's no telling what state that machine was in.

I would expect that the website would always have the newest code. You may wish to avoid using anything labeled as a "beta" though, unless you like to play guinea pig.
