I was just using iTunes last night to stream to my AppleTV. I just closed it this morning. I just tried opening it and I have to start from the very beginning as if it were a brand new install.
The problem is that it always loses my AppleTV and iRemotes. It's done this pretty regularly for the last couple months. WTF is happening?
Plus, every time, it has to rescan my folders for my music. I keep all my media on a 1TB drive in my computer, but when this happens it defaults everything back to drive C, so I have to reset up that as well.
Of course all my other settings are gone to. Have to change the import settings, the default folder, check to have videos/movies open in separate window, re-add the apple tv. Ugh
WTF?

Sound like a network issue where itunes doesn't see the library when it is booting up. Are you keeping the actual library file on the NAS as well? I would hold down the shift key when starting iTunes and see if you can selet the library from the NAS. That would at least let you know its a network type issue.

The media isn't on a NAS, its just another drive on my computer. I have 2 Hard drives installed, one is partitioned for OS, 2nd part of partition is for Programs, docs, misc. Then the 2nd hard drive is the 1TB that is only media (itunes, photos, movies, etc)
Should I have to install iTunes on the same drive that its storing the media?

Yes. I never had any problems until I added the new drive to keep all my media on.
