What version of CCP are you using? I've had my system up and working fine for over a year. The I decided it was time to update a few things, favorites etc, and now have nothing but issues. Update CCP again and some things get better. Hopefully one day URC gets their sh*t together and puts out a stable program but not holding my breath.

If it's with both the 980 and 880 you can eliminate a remote problem and look at the MSC. Watch the receive light on the MSC itself. At a customers the other day and was having a similar issue when I noticed that one of my 3 second "on" macro's was taking over 10 seconds for the MSC to complete and wouldn't accept another command. Deleted the macro and wrote it again EXACTLY how the original was done and all is good now. CCP can be very quirky!

I'm using the very latest CCP... (it's been updating itself quite a bit the last week or so)

Quick question though... is it bad to have two RFX-250 units too close together?

I've added a second one to my system because I thought range of been the problem but what if I was wrong and now these two units are too close together?

How close are they? Mine are 15' apart on different floors almost right above each other.

Well, my cable run is 39 feet from MSC-400 to my upstairs antenna but that's running up walls, under the floor boards, etc.

A direct line from the upstairs antenna to the MSC-400 should be at least 15' or 20'...

When sending commands that DON'T work the remote is sending commands for sure? I've had a few issues where I notice the remote IR Icon isn't telling me it's actually sending.

Try doubling your cat5 up (2 conductors per connection) between the RFX and MSC. See if that helps out.
I keep pointing my remote at the turntable but, it never advances to the next track.
