I was working on a T2C and RP1 system, with the IR learner, a couple weeks ago. I use a non-powered four-port USB hub when programming so I don't wear out my laptop USB jack when I use it a hundred times while developing a program. The computer recognized a new component three or four times in the process. And each time it was the same remote. But maybe not plugged into the same hub USB port.

What the heck? As I was doing it, all I could think of was that the computer thought a remote plugged into one USB port was not the same as the same remote plugged into a different USB port on the little hub.

Is that what it was? Somehow I can see different ports on a computer doing this, although I think they shouldn't once a remote is recognized, but...on a hub?
A good answer is easier with a clear question giving the make and model of everything.

Yes, it's annoying, but that is how Windows works. It makes an entry in the registry for each USB device you connect, recording the exact path through ports & hubs, so if any of that doesn't match it will pretend like it never saw the device before.

At least once you've used the remotes on each port of the hub once it won't nag again (unless you plug the hub into a different port on your laptop, in which case it will have a whole new set of port->hub mappings to construct).

If you dont want to wear out your jacks just get one or two of those 1 foot USB extention cables, The new device prompt wont pop up anymore if you do it this way

I never though of an extension cable! Now that I have the hub, though, it's nice to leave the remote and learner cables connected to it and just unplug the RP1 or RP6 cables to make them work once done downloading. Plus the hub and cables fit inside the learner box.
