Hardly. PENG/PPENG do not make such changes to bring a signal into correct spec for the protocol, nor for any other important purpose. It is an artifact of translation between internal formats. The change does neither good nor harm.
So, if
they don't work then worry.
If they don't work then worry about some other aspect of the signal, such as the pronto hex you found isn't valid for your model, or your device is set up for an alternate code set, etc. The end value is NOT the reason the code doesn't work.

Post the Pronto Hex for a few signals learned from your original Sony projector remote, and maybe that will tell us enough about the code set your projector uses.
