I have some devices programmed that work. Some of the others learn the command and the test IR functions works in ProntoEdit but the remote button doesn't work, even in the emulator. There's also a couple of buttons that don't show up on the emulator/remote. What am I missing?

First of all, it's not a good idea to learn codes with the remote hooked to computer (through the software). Likewise, testing through the software is also unreliable. Best bet is to learn on the remote itself, and then upload the ccf to the computer once you've confirmed the codes work.

Your buttons are not showing up because there is no code loaded in the action list. Just put in a delay, and they'll show up.

So what's the difference? If I learn the code using the edit software it's still learned through the remote learning eye. When the test IR button is used it's still the remote sending the code. I've got around some other bugs in the software so I'm not sure if this is just another one.

I've tried re-learning the code with just the remote and that doesn't seem to work either. Might be something inherited with a cut/paste/merge. I had these devices working before when I was just playing around with it.

The one button that wasn't showing up now is now that I programmed it again through the remote. I learned it several times using Prontoedit (maybe just another bug).

Timing factors running through the computer interface/software can mess up the codes. Doesn't always happen, but enough times to make it unreliable. The more processes the code travels through to get to the IR window in the software, the greater the chance it's no longer clean.

As far as your code goes, make sure the batteries are fresh/charged in BOTH remotes. You could also try the files area. Short of that, post a new thread and ask for the codes.

I try to be practical about this stuff, especially as I am charging to program and don't want to waste my time. The difference is that it works learning directly to the remote and it sometimes works learning through the remote to the computer. I take "works" over "sometimes works" every time.

I used to have a corporate job where I would still get paid if I stopped making progress to research the answers to such questions, but can't always afford to do that now.

I ran across this warning early on, and in five years of programming remotes, I have never had a single learning problem except the kind that is corrected by having the correct lighting, distance, etc. And of course I have been bitten once or twice by switching from Pronto to Marantz and trying to learn into the wrong end of the thing!
A good answer is easier with a clear question giving the make and model of everything.
