I remember reading some where, (I think it was the studio pro pdf file) that it recommends clearing the temp file on the Q50(or unneeded info from loading new info all the time) before giving it back to the customer. Does any one know what this means and how to do it? It says if you do it, it will help the remote work at its peak speed. I know I have loaded and changed so many things on my remote, I just want to make sure it is not storing unneeded junk on it.

all they are referring to is a hard reset of the remote by sliding the switch near the usb connector to the off position, then back to the on position. page 160 of the manual [Link: mynevo.com]

Should I do this before I update the Q50 again with a new macro or change?

i wouldnt bother. i never reset the remote before i load a file, only after the file has been loaded. however, if you are having trouble loading a file, then resetting the remote usually fixes the problem.
