Is the "harmony ultimate" and "harmony ultimate home" the same thing ?

No, they are two different remotes, the Home conrtol is able to control certain Home devices

Not sure I agree. What specifically does the Ultimate Home control that the Ultimate doesn't?

I've got two Harmony Ultimates and I'm able to control my Nest Thermostat, Sonos speakers and Phillips Hues lighting.

It doesn't offer native control of Z-wave/Zigbee, it requires an add-on hub that is not yet available or the use of something like a Smartthings hub. Long story short, firmware and in-app updates to the Harmony Ultimate will give it the same level of functionality as the Ultimate Home. There are a few smart devices not yet supported but will be shortly, but Nest and Hue have already been added as updates.

If I get an Ultimate or Ultimate Home, will I at some point be able to use it with my Dish Hopper and Super Joey that use a different type of RF system? It sucks now having to use IR for the Dish when all my other components can be controlled by RF.

No, either Harmony remote can only control IR entertainment devices.

According to Logitech, the Home Hub Extender does Zigbee, which means native Dish RF control. Should be released soon.
