I'm looking at getting a Harmony remote and had two questions:
1 - What's the difference between the 890 (silver) and 890 Pro (black)?
2 - Would anyone encourage looking at the 1000 over the 890?

If you don't need RF look at the One over the 890s.

I need the RF setup, I'm wanting to move my equipment into a closet. But if the All has a lot better features over the 890, I guess I can figure out something else (like a repeater or something, if someone can recommend one).

Hot link pro is a good entry level IR repeater. If you need more than that check out a Niles system - you mix and match the receiver, controller and emitters. I'm using a wall mounted receiver and one flood emitter to control an entire rack of components - works great.

Forgot to add - the side benefit of an IR repeater is you can use ANY IR remote - cheap ones, expensive ones, etc. including the OEM remotes that came with the equipment. You can't do that with a RF setup.

The best feature of the One is that it doesn't cost as much, though it is also better designed and constructed, and of course does everything that all Harmonys do.
Mine works very well with IR extenders.

Very true.., but to me the greatest advantage to a RF system is the care free use of your remote. No need to worry about aim. Which is something that still needs to be done with a repeater. This of course would mean nothing to you, seeing as you were the one who installed the IR receiver to begin with. However, the dreaded babysitter/house guest would have no clue. With no components in view they would be lost as to where to aim. Assume the worst and imagine them waving the remote around hoping to get lucky, while the macro/sequence fires away. Missing this, getting that. Sure you have the help button for missed commands, but still have the initial problem of where to aim.

IMHO, if you have the option, go RF.

So feature wise the One is the same as the 890?

Main-feature-wise all Harmonys are basically the same!
The One has a few details that the 890 doesn't and has just a slight edge in layout and general construction.

RF is more reliable akirby, and IR extenders are just as cheap as IR repeaters. So if you had the option, and somewhat of an apples to apples comparison in price. Would you not go the route of reliability? Or is it you just want to feel you suggestion is the best solution?

RF has one benefit only - you don't have to aim the remote. But it only works with ONE remote. If I used a RF remote then every time I wanted or needed to use the OEM remote I'd have to go into the closet where I can't see the TV. If it fails you have to replace it with another RF remote and in the meantime you can't use the OEM remotes.

With an IR repeater I can use any Harmony, Pronto, URC or any universal IR remote that I want including the OEM remotes AT ANY TIME. The receiver is mounted just above the TV. My wife and kids have no problem operating it and if a command is missed a simple press of the HELP button fixes it.

I'm not saying one is better than the other, just pointing out the pros and cons of each one. Let the user decide for themselves which is more important.
