I'm getting ready to install to Directv HR21 dvr. It has the option in the menu to change the remote addresses of the units so you can have two or more in one room and still use IR. when adding the device in the Harmony software, is there any way to tell it what set of IR codes for it to use for each unit?

Yes, change the IR address on the OEM remote, then do a Device > Settings > Confirm IR commands. It will find an alternate IR dataset based on a few commands from the OEM remote.
