I confirmed this morning that you can change the startup settings from the XBox dashboard so that it launches the media center on startup (w/o having to send a separate command and w/o a game launching instead).
Go to your 360 dash and go to the 'System' blade -> 'Console Settings' -> 'Startup'.
There you can select from one of three options:
1. Disc
2. Xbox Dashboard
3. Media Center
Select Media Center and the next time you start up your 360 it will launch directly into the Media Center instead of launching a game. You can then modify your RC settings so that it does not send the now-redundant 'Media' command.
I hope that helps.

Just playing around with actions on my harmony 525,
I've setup an action to run the media centre portion of
the xbox which does the following
TV On
Amp On
360 On
360 Sent 'Media' command.
Is there a way to disable powering up the 360, and instead
just sending the Media command?
For those unfamiliar, the 360 switches on and automatically
goes to a game, if you press the media button the 360
switches on and goes straight to media centre.
At the moment the 360 switches on and a game starts to
load and the Media command is ignored by the 360 for
a good 15-20 seconds whilst the console starts
Any suggestions?
Thanks
