What is the best way to set up a pronto?

Doesn't this question belong in the Pronto forum?

There is no best way,
1) think of how you use your system (what do you tend to do at the same time)
2) who will use the Pronto (You, family, others)
3) look at some of the CCF's they give you a good idea /starting point.

Here is some advice:
1) Use Pronto edit (there is nothing bad starting off with the remote by itself, but it is more powerful with Prontoedit)
2) Read all the manuals
3) Read the FAQ, it answers even the questions you have not thought about
4) ask the right questions in the right forums, (a lot of us read several forums but not everyone of us every forum, plus the Pronto forum has answers to Pronto questions)

Here are some tips (yes some do seem a bit contradictory, but it depends what you want.)
1) Larger buttons and larger spaces between them tend to make a panel easier to use
2) Smaller buttons and smaller spaces between them tend to make less panels
3) Uniformity makes it easier to find things (play always at the same location for VCR and DVD)
4) use of hard buttons globally, make it easier to tell people what it does
5) giving hard buttons the most used commands, make it easier to use without looking (if you know what they do)
6) if you don't have discrete codes steps are useful to others (Is the TV on?.....)
7) create IR panels, they make future changes easier (the benefit to this is that all your IR commands are at one location, easy to find, also if you make big changes to the interface there is less problems of things going wrong.)
8) Hidden panels give you more control with what is happening (they get rid of scrolling)

A Pronto setup is an individual thing, and don't expect to get it perfect on the first try, you will need to tweak it as you have better and better ideas. Start simple and build it up. And most important have fun with it, like I say, there are two limits to what it can do, 1) what your devices can do, and your imagination.
