Ive got a system with a multi channel matrix amp (audio control m6800) for distributed audio and a AVR (yamaha RX 670) for a surround sound zone which can double as a living room, so the AVR is dual purpose to drive the in ceiling speakers as surround sound speakers and distributed audio speakers.

The multi channel amp has a digital out which we input into the AVR.

When we play audio across all zones all the distributed audio zones driven from the multi channel amp are in sync. But the AVR zone is out of sync (time wise) with the rest as it has a slight delay.

The AVR has lip sync settings, the Multi channel amp has lip sync on only 3 of the 8 zones.

What could be done to bring them all back into sync ?

Is the problem cured if you switch the Yamaha to Direct or Pure Direct? Is there also an analog out of the multi system you can use?
A good answer is easier with a clear question giving the make and model of everything.

You could also try all channel stereo, or stereo if this is happening while in surround sound. Surround sound is processed and there for has a delay, unlike stereo and as Ernie mentioned, Direct.
