I have a Sony projector as well and I've noticed that if I have anything plugged into the IR-in port, the front and rear IR receivers are disabled. I'm guessing maybe it's so that a command isn't received in duplicate/triplicate?

Not exactly. Kind of the same thing looked at from a different angle.
It's so that several independently controlled projectors can be used in the same area.
