You will not damage your speaker by reversing the polarity. Yes, your speaker could be wired internally out of phase. Try listening for the difference, if your center is a match with your L & R, you should notice a difference if one is out of phase.
Or, try hooking up one of your L or R speakers to the center channel output to see what the Yammy tells you then.

Don't assume it is the speaker that is wired out of phase. I dealt with an amplifier a while back that had one channel reversed inside the case. It came from the factory like that. If it sounds better with the speaker "reversed", isn't that all that matters?

I seem to remember reading in the Audio review forum a while back about some Yamaha receivers coming from the factory with some of the speaker outputs that were out of phase.

If the speaker is a three-way design, some designers connect the midrange out of phase. The Yamaha set-up may react to this situation.

---

Usually, speakers are hooked-up such that when battery's "+" terminal is conected to a speaker's "+" terminal, the speaker cone will jump away from the basket. I'm not aware of any "speaker police" that will enforce this. It is possible that your center speaker's internal wiring is different from the other speakers you are using.

---

As others have mentioned, I think your best bet is to thank the Yamaha for pointing this out and move on.
