I've seen the same thing during my attempts at entering new codes. I believe the 'FFFF' signifies the SUPER HEX format for the code, which takes much more memory and may not be necessary...
I've had good luck with lining-up the remotes as the others suggested, leaving about 4-8 inches between them and giving a very quick press of the button being recorded. I've been able to have the remote re-learn all the codes that began with 'FFFF' with only a couple of tries and end-up with something that began with '0000' instead (this was for a D-Link DSM-520).
