I know it's much easier and recommended by URC to install a MRX-1 (or 2) with the KP-4000, but what other options are there? The manual states you can connect to a MSC-400, MRF-350 or MRF-260 with the RFTX-1. Will that allow you to control only the emitters on a MSC-400? Or can it also control RS232, voltage/video sensors, etc?

You can connect 4-IR Emitters to the KP4000. You can also connect a RFTX-1 to a KP4000 to talk to a MRF Base.
