I have a Marantz SR8001. The Marantz site has an extensive list of IR commands. My question is how do I convert these commands so that I can use them in the MX-3000? Here's an example of a command from the list:
Command 16 13 01
Command Name: Mute OFF
FUNCTION: Mute Off

Sure would appreciate some help.

You can use MakeHex with rc5x.irp to convert Marantz discrete codes to Pronto Hex that you can then import with Universal Browser.

Someone recently posted a thread at RC (I forget which forum) with a giant list of Marantz commands in Pronto Hex, including the one you gave above as an example.
