If you set a marcro for that long you will not be able to use contol of the remote. If the marco is running I don't think that you will be able to use any functions. You might also want to look into AMX or Crestron. I belive with the right programming you will be able to have the system hold a timer function and use the remote at the same time. Its also going to give you lots more control and automation of the system and also gives you feedback.
