Thank you for viewing and responding. My post made sense to me,of course, but reviewing it makes me realize I didn't really explain every step I did.

I programmed the 3000 with the original 560 remote (which was properly explained). When that did not work with all of the buttons, I also tried programming the 3000 with 3801's universal remote, which I had programmed using the learn function from the 560 original remote. So I have tried to program the 3000 with two remotes that work(which was not made clear in my post). This is the only component that I have had a problem with when programming the 3000.

I don't think it is the light(s) because at the same time of the mis-learned codes, other ones were working fine.

I didn't have time to copy the hex codes or try learning without the PC. I will do these tonight and post my findings.
