I found that if I copy the hex codes for the Pronto RC5400 RC9200 and other top Remotes Hex Codes into NOTEPAD then Copy them From NOTEPAD to RC3200 program it works fine. All the Descrete codes seem to work flawlessly. Also using Neohacker ProntoNEO files then save them to RC3200 by selecting it in the drop down menu before you click save.
I Hope this helps anyone out.
