When you go to the screen to learn commands I think there is a button at the bottom called Custom. This will allow you to select RAW mode when learning. RAW means the command is taken as is from the other remote. Normally the software takes the command it sees from the other remote and compares it to the database, then selects the right database entry so that the commands are as standard as possible. RAW mode circumvents that and is necessary sometimes, especially if you're trying to learn a string of commands.
