First thing I would do is get all of your devices in. The just focus on each device one at a time getting all of the buttons you want on the device and delete ones that are in the database and on your remote that you don't need/want.
I understand what you mean by the software to be not straight forward but I believe they put some of those settings away from the general users eye to keep people from having problems with programming. Logitech pretty much has it set as in delays times and work fine. Thats where the tweaker comes in a wants his remote fine tuned.
Most of those settings your talking about are located under the devices you want and then either "customize buttons" or speed "settings".
