I don't own any Yamaha products and have not played with their IR but it appears that custom code is the device code in hex and the data code is the function code in hex. So with any of the utilities like Make Hex, IR Tool, ProntoUtil you can then make the actual codes you'll need. Change the hex values to decimal first. For example Zone 2Mute On would be device 126 and function 160.
