This is probably more of a Denon question, but here goes.
Here's the problem - when you press "ESCIENT" on the
remote the macro always fires off a receiver on, with
a 2 second delay followed by an input change, then takes
you to the Escient menu.

This makes sense so far; it sounds like normal input selection. But I have so little experience with Escients that I have to ask: is MENU the default location you want to go to when you select Escient, so you can choose what you want to do next? It sounds like it; just questioning.
If you leave the menu,

Why are you leaving the menu? What buttons are you pushing to leave the menu?
then
press "ESCIENT" again,

Sounds like you've left the menu by hitting the HOME button on the T2C. Why would you do that?
it creates a blue screen, receiver
tries to set the input again, so it kind of hiccups and
finally goes back to the movie you were watching.

Yeah, that's how it would work.

I can't think of any remote I've ever set up where it's normal to "leave menu" or whatever and then be back on the input selection screen unless a person intends to change inputs. Oh, actually, on the original Pronto, where there was no BACK command, sometimes you had to do this. But why is it REQUIRED that you exit the Escient menu and go to a screen where you will choose the Escient input while you're still interested in listening to the Escient? It sounds like a program organization flaw, which would be okay if that Denon idiocy didn't happen.
Does anyone know how to prevent this from happening?

Program the remote in such a way that you don't have to go to a screen with a VCR1 command unless you're done with the Escient.

I don't know if this is a help here because you haven't gone into detail about why you're leaving the menu, but I know on the T2+ that the HOME button can have a macro put on it with the command "Back to last screen" which will change the HOME button from a HOME button to a BACK button. I'd guess you can do that with the T2C, too.
A good answer is easier with a clear question giving the make and model of everything.
