There is nothing wrong with the CCF. There is nothing wrong with ProntoEdit4. I thought I explained the issue in (the bottom half of) post 12 of this thread.

I assume the program for RTI cannot understand the condensed form of Pronto Hex for RC5 (the form that begins with 5000 instead of 0000). Maybe some other expert here can confirm that assumption about RTI.

So getting the Pronto Hex you want is best done with my programs DecodeCCF and MakeHex. I may have time tomorrow to paste that Pronto Hex back to this thread. But before I do that, I'd like to know if whoever gave you that ccf prohibited you from publicly distributing information from its contents. If so then I'll need to base that Pronto Hex on one of the similar CCF files posted at RC rather than on exactly the one you sent.
