Sounds like a Hot Plug issue.
Try this:
Switch to a new input, if input does not sync "unplug/re-plug" the HDMI cable.
If picture now syncs the highest probability is the Hot Plug Return feed is not being interrupted when you change the source.
Since you have a control system your best solution would be to install an Ethereal HDM-VCT on the output HDMI port of the AVR, then connect the phoenix terminal to a relay on your control processor.
Every time you select a new input on the AVR open the relay for about .5 seconds, then close it. This will cause a full EDID reset and should solve your problem.
