I dug out my IrToyv2 yesterday and updated it to 2.2 to compare it to my Girs client. I tested a couple of signals from a Harmony remote (a Roku and a Tivo) on 2 different computers. The Girs client seemed to give more consistent results than the IrToy but I don't know if it matters.
Interesting. Notable is that the IrToy frequency measurements appear to be off. Possibly you can try with the remote held closer to the 'toy; the non-demodulating sensor (QSE159) should be used in cm/inch distance.
I have a copy of IrToy firmware labeled v23-test 1 if it is of any use.
I found v23 unusable, see

Yes, it can, but it is not entirely trivial. You have to define a new protocol in IrpProtocols.ini (or a private version thereof). For your case, this entry will do it:
[protocol]
name=NEC-double
irp={38.4k,564}<1,-1|1,-3>(16,-8,D:8,S:8,F:8,~F:8,1,^108m,16,-8,D:8,S:8,F1:8,~F1:8,1,^108m) [D:0..255,S:0..255=255-D,F:0..255,F1:0..255]
you will have to assign F1 to the last parameter (131 in your example).
