Guys, just to update this thread. I figured out what the issue was.
The short version: I'm a dummy.
The long version: I had accidentally plugged in one of the IR emitters on one of the MRF-350's into the "RF Out" port when I meant to plug it into IR Out #6. For some reason that was causing one remote to control both of the identical devices in the house.
